All I can think of is to make sure the waypoint 1 of the layer aircraft is set to "take off." Its "mission" might have changed when you swapped out the carriers.

Go into the dp file of the USIO ship concerned and change the unit_family= from 7 (carrier) to 5 or whatever the ship type calls for.
