happened to me also. Not only on the Gina (can't talk about the 104 'cause I don't own it), but on other planes too.
Turned out the update changed the assistance options - piloting to easy....
try to run the cfs3config.exe as admin.
Did you just search the aircraft-folder or the whole cfs3 folder?
afaik, the file could be hidden anywhere in CFS3
Wasn't there a problem with some paints showing up black when using Ankor's shaders?

what windows version are you on?

I think these values where set so high to make it possibe to land on a carrier, somehow simulating the cables on the carrier-deck. wasn't this stated in a readme back then?
I think there are only 3 values the -window comand understands: -800 (800x600), -1024 (1024x768) and -1280 (1280x1024).
This is how mine looks like:
"C:\ETO 1.50\cfs3.exe" -window -1280
Did you run these as admin?
