For weather, I think it is hard to beat Active Sky.
For clouds (and water) I use FEX, but I know there are some that 'swear by' REX. I bought FEX long before REX came out, and simply stuck with it.
Ooops.....Sorry, you said freeware....obviously all those are payware. I've tried some freeware weather engines, but to be honest, I think sometimes you get what you pay for, but not always.
I used OpenClouds http://www.fsopen.co.uk/software/openclouds/ until they charged for outside UK customers. If you live in the UK it's free.
I used it with good results and would recommend it. It's quite cheap if you have to pay for it.
After they started charging I thought what the heck, went and bought REX.

As said above, Open Clouds is no longer freeware.
But you're not missing much, most of the times the weather with Open Clouds was just looking terrible, and it was not sorting any of the problems of the default weather.
So keep with the default "Real Weather" stuff, it's good enough.
For the cloud textures, to me there are only two alternatives:
1 - the HDE clouds textures from Pablo Diaz, they look really good. The original package was made for FS9, but the cloud textures are compatible with FSX. The original sky textures are NOT FSX-compatible ! But a new version of those sky textures were uploaded to Flightsim.com, with explicit FSX format.
2- FS Skyworld 2004: REX little brother for FS9, but once again the clouds (and ONLY the clouds) are compatible with FSX. The textures are in lower resolution (512) but you get a LOT of choices, with a graphical interface. Some of those clouds look really good, and they are quite FPS friendly.

I´ve tried FSXWX and is pretty good as a freeware and i'm happy with it
The only bad thing about it is you need a registered version of FSUIPC that is not freeware

You only need a registered FSUIPC for its wind smoothing capability. If you can live without that, the unregistered version will do (as it does for me).
